Did you double check which IOS is bringing the new AP? Only certain IOS-XE are supported: Cisco Catalyst Center Compatibility Matrix

It is expected.It will merge with your configuration without any problem. The certificate pushed is the one used by DNAC to monitor and manage your devices (only if the you want to manage it, if not it will be only used by Assurance).
