I'm going to have a CUCM and an ISR based gateway for E1 connection to PSTN. Between CUCM and the ISR I'm going to use MGCP or SIP. Do I need to purchase a CUBE license for the calls that go via E1 trunk?

No, the latest firmware available is 1.4.5.02. I'm going to update to this firmware but don't expect it will help since the release notices don't mention any information about this issue.
