I currently have a VPN tunnel for our employees to access resources on our network. We have started using an EMR system that is web based and I was wondering if there is a way to allow web access thru the tunnel?

What type of VPN tunnel are you currently using.
If you are using either IPSec or SSL AnyConnect VPN client, you can certainly just allow access to the EMR system as well, and you should have access through the tunnel

I'm using IPSec. Where do I make the changes to allow EMR access thru the tunnel?

If you post your config as well as EMR system's IP address, we could be more helpful
Basically, You should make sure access-lists are properly configured and include EMR's subnet and routing is configured so this subnet to be reachable from your VPN termination point

Also configure NAT exemption for the EMR system if it hasn't been included in the existing NAT exemption statement.
