Iv recently switched my CML instance from VMware to a baremetal installation, what I would like to know is how do I upload the refplat files to the server so that I can mount them to CML like you usually would using the cockpit, does this have to be done using a file transfer protocol via the CLI how do I go about this now?. On VMware I could attach them via the VM itself.

If your server doesn't have a KVM that allows you to map/mount ISOs you can also upload through SCP. See the procedure described at the end of this page: https://developer.cisco.com/docs/modeling-labs/copy-refplat-iso-to-disk/

This is the feedback I was hoping to get and I am now on the right track thank you. I will attempt one of these methods and revert back if I run into any issue.
