Question 1: There was a VM license in the smart account before. I would recommend working with Cisco licensing team first, confirm with necessary proof that you have authorisation for VM medium license. If there are any discrepancies with the virtual account not showing the correct numbers, they will assist in fixing them.

You should convert the VMM to VMC (VM-Common license). Your sales team can help you with ISE. Also install the latest ISE patch to support the VMC license.

As @ahollifield said, ISE 3.1 requires you upgrade using the $0 SKU for VM Common license.
