I have installed the AD plugin and I can see the AD users however I cannot make changes from Callmanager such as associating a user to devices or enabling CTI. I get an error indicating that access is denied.

The best thing to do is capture a packet trace of the CallManager when trying to perform these updates. You can use Network Monitor on the CallManager itself. This packet capture will show where the failure is at.

Is the call manager part of the domain?

The Callmanager does not need to be apart of the Domain for AD integration. The Directory Administrator selected does need to have permissions to perform updates though.
