Is it possible to prevent auto registration for devices with CCME? I can't find it in the docs.

You need to remove the "auto assign" statement which appears under the "telephony-service" in your configuration.

Than maybe you need to remove the ephone-dns which are not currently assigned to any ephones. Or another idea limit the number of auto assing ephones for example if you have already 10 ephones registered with ephone-dns than put the following command "auto assign 1 to 10"
that will limit auto assignment feature up to ephone-dn 10.
router(config-telephony)#auto assign 1 to ?
<1-960> stop dn tag

Have you enabled auto registration on the CCME ? If not, unless you configure a ephone and ephone-dn (with the mac address of the phone), the phone will not auto register with the CCM router.
The command which enables auto registration is,
"auto assign"...you can disable this command to prevent auto registration.
