OS/IOS is best only if selected after reading the release notes to check for known issues which might affect your network traffic. Having said that 6.4(2) is the way to go for CAT OS. For the MSFC, 12.1(8b)E13 is pretty mature and I would not upgrade unless you are seeing any bug which is not fixed in 12.1(8b) train

We have received one more 6509 recently with same config. Now we want to go for a redundancy with load sharing kind of arrangement.
These switches will be core switches for multiple 4006s. Each 4006 will be connected to these 6509s from 2 ports of 4232 L3 card. All 4006s are with sup2.
What would be best cat os and ios for 6509s and 4006s in the changed arrangement.
Thanks in advance

If I were a customer, I would stick with latest 6.4(x) for CAT OS for CAT4k/5k/6k. Again make sure you read the release notes/bug tool kit
