Definitely you can configure it over frame-relay.

If its a private cloud, you really dont need to configure encryption over the cloud between two sites. But if you are worried about somebody from the service provider end, trying to hack, and security is of prime importance, then definitely, its recommended, to run IPSEC between the sites.
