In a multihoming to a single provider scenario, can the router load balance on a per application (ftp, e-mail ...)basis. How can I configure the route for this situation?

If you have two routes to a destination, CEF should be able to handle per-destination load balancing.

What router are we talking about here ?

for example 6500/msfc can do the job.

I have one router in the customer environment with two links. Each link is connected to the same ISP in differents points. I would like to distribute the traffic between the links per-application, not per-destination. For example, the web traffic will be send to link1 and the e-mail traffic will be send to link2. How can I configure this scenario using BGP?

I think your term is load sharing if you want to ftp go via link1 and others go via link2. Please consider policy routing
