Wich is the best way to join two companies. One routing OSPF and the other one routing EIGRP among the sites ?

This is a subjective question, so there should be a number of opinions.
you can set up mutual redistribution between the two, This assumes its more of a merger.
BGP could provide the connectivity also, with a bit more policy based routing involved.
Or, Nail up some statics that advertise major networks and put a firewall or 2 in between.
A lot depends on the topology of the two nets, espically the addressing of both networks. For example, if they both use 10.x.x.x you will have some big issues to resolve regarding overlapping addresses.
First order of business is to define what connectivity is required for business,
then figure out the best way to implement.

Hi,
Could you expalin the topology of of both of your networks and IP schema used?. In any case the best solution will be redisributing the information between two networks.

We are supporting a nationwide network undergoing a rebuild. We use Network 10 and have allocated addressess based on topology. since we need to manage routing between multiple nets, we use a bgp core and policy routing to control advertisements. I'm just one of many architects making this work. I really can't share too many details due to security concerns.
I may suggest the Cisco Press book
