I have VLANS configured on HP Switches uplinked to a Cat 3550-12G which will perform my inter-vlan routing. The HP switches do not support VTP. Can I use VTP pruning on the Cat-3550? And if so what VTP mode should I be in?

You can use VTP pruning, but not automatic pruning.
You should configure the trunk ports to alloqw certain VLANs.
If the Cat 3550-12G is the only Cisco Catalyst u have, it should be a VTP server, because otherwise you cannot edit the vlan database.
