Depending on the configuration changes mostly perform them in the port-channel these will be propagated to the physical ports of the pc

Ideally, you like to do most of a port-channel configuration at the port-channel interface, which pushes some of those commands to the physical interfaces. However, there are some physical interface commands that only apply to the physical interface. Lastly, depending on platform and IOS version, how you configure port-channel and its member physical interfaces can sometimes be a bit of a "black art", i.e. it often varies from the "ideal".
