How can I make Sub-Interfaces on Supervisor Engine WS-720-3B?

 - You don't make sub-interfaces on a supervisor as it is a control-agent for the switch; check documentation for current software + version running on the device as how to make sub interfaces 'globally' on the box.

Do you mean the interface on the supervisor itself, or in general?

Actually, in either case you normally make interface trunks and have SVIs.

I don't recall you being able to define subinterfaces on a routed port.

Yes on supervisor port. Is it possible? Because I want terminate 3 different ISPs directly to Supervisor Gig Port.

Why would you want to do that ? 

It would make much more sense to terminate each ISP on a L3 routed port on one of your modules.

But what about the uplink on Supervisor?

I think that with Cisco 6509 packet will go to Switchport (ws-x6548-ge-45af) then it will go via supervisor port to internet?

Generally a supervisor port has the same abilities as line card ports; biggest difference often is QoS features available on the port and hardware resources supporting the port (NB: the sup720 ports aren't designed for high performance).

Centralised forwarding means the supervisor does the forwarding lookup but it doesn't mean the actual packet has to go via the supervisor. 

So no packets will not have to go via the supervisor.

What is the model of the chassis?
Sub-Interfaces is supported on 7600 chassis but not on a 6500.
