Hello,
>> Even after reboot or issuing the
"clear line vty" the vty lines are not getting cleared.
line vty are useful to telnet to the device,
clear line vty doesn't delete the line vty it just frees it if busy.
However, after a reboot / reload you should see only one line vty used the one you are on:
see
RT-RM-FONTBORG-RT-1#sh users
Line User Host(s) Idle Location
* 66 vty 0 g.larosa idle 00:00:00 10.55.49.56
67 vty 1 g.larosa idle 00:00:07 10.55.49.56

Depends if you're accessing using your router as a Terminal Server over Octal cable.
Try "disconnect" command instead of "clear".
Router1#sh sess
Conn Host Address Byte Idle Conn Name
* 1 dogg 192.168.239.1 151 14 dogg
Router1#clear line 1
% Not allowed to clear current line [OK]
Router1#
Router1#disconnect 1
Closing connection to dogg [confirm]
Router1#sh sess
% No connections open
Router1#
