Kindly let me know how many ACL can be created on 3650 and 3850 switch and please confirm netflow is working on both switches.

flexible netflow works on these switches as there ios-xe not ios
the amount of acls varies but they support thousands , it can depend on what exactly the switch is doing as well and how many current resources/connections are used too and what specs you have in it etc
data sheets released by Cisco do not provide exact acl count

If I am using more ACL on switch it will decrease the throughput or not.

No using acls will not cause throughput issues ,logging every acl will though ..using log at the end of acl line
When the switch hits it's acl limit it will notify you have used up all available CAM resources in hardware and advise you to reduce them
