Exactly the same way as you would run it on a chassis switch, or a single non-stacked switch.
The only conceptual difference is that the stack is a single entity, or single bridge from the STP point of view. Don't think of the switches as seperate (assuming a 'proper' stack like 3750s etc with specific 'backplane' connectors). They have a single 'brain' overseeing the whole stack, so you cannot and would not want to make them seperate STP entities.
