Can i please know if i can go for any alternate of Cisco 3900 routers. As their licensing feature is disturbing.

A router that can provide upto 300mbps of throughput.

The 3925E can support more than 300 Mbps, full duplex, full encryption traffic. Any models below this will not be able to push that amount of traffic.

can i have any alternate to 3900 series routers. As every new addition requires a new license upgradation.eg, by defualt it comes with IPBASE if i need to install T3 interface, i will have to update to DATA License. For IPSEC VPN i will have to buy security license. Where as 3700 and 3800 etc, donot posses such issues.

Like I said, the 3925E can support the speed you need. If you want a cheaper model then the router WILL NOT be able to support your 300 Mbps.

Unfortunately, all the ISR G2 are the same. (Why do you think Cisco did this?)
