how to design a big network infrastructure setup

what are the main point to keep in mind while design a network infrastructure setup for any organization more than thousand node and multiple blocks

Roundtrip delay and vlan / L3 segmentation.

For everything else I would need more information.

If by a thousand nodes, you mean hosts, considering that a 6500/6807 can have about 1,000 ports, you'll need to provide much more detail in your requirements.

Designing a medium to large network is no easy tasks.  There are just too many variables to go wrong and go wrong quickly.
