Can anyone with a IE3300 with the network advantage license confirm that MLS is configurable?

Ah, QoS!
I would need to check you device's IOS variant, but later Cisco switches have stopped using MLS QOS configuration commands. They use router like, HQF, for QoS configuration. QoS capabilities, have improved on the later switches, but are still lacking compared to routers.
You'll need to "translate" your QoS configuration, keeping in mind there may be new QoS features that would be of benefit.

MLS as in multi layer switching?
If so, configurable how or for what purpose?

Yes multilayer switching. I am converting an existing config from an allen bradley switch to the ie3300 to run as a replacement device. The mls command is unrecognized on an ie3300-8t2s-e. Want to know if the ie3300-8t2s-a recognizes the mls commands in conf t.

I'm unfamiliar with an allen bradley switch, but as far as I know (and for some time now), MLS is implicit on Cisco L3 switches without any need to configure it.
The last time I recall needing to configure MLS on a Cisco switch was on an earlier gen Catalyst 4500 (or was it a Catalyst 4000? - so long ago, I'm unsure which), decades ago (which even allowed an external Cisco router to setup MLS on the Catalyst).
I'm not surprised that an IE3300 might not accept all of an allen bradley switch configuration statements, but is there reason you believe they are truly needed on the IE3300? Or, something perhaps very special about how the allen bradley switch does its MLS?

Just to give you a small snippet of the config to maybe help clarify, the actual config is larger. Given the AB Stratix 5700 is no longer in production I am trying to find a replacement that can replace a failed AB device but coexist with the correct qos mapping.
mls qos map cos-dscp 0 8 16 24 32 46 48 56
mls qos srr-queue output cos-map queue 1 threshold 3 4 5
