My customer had a chassis swapped out (WS-C4510R+E) and since then the sup just reloads into rommon stating that the switch is configured for VSS but this is not licensed - this configuration worked ok before the chassis swap out. Are the licenses tied to the chassis?

The license is tied to the sup and not the chassis.
You may want to open a ticket with TAC and asked the to help you with reapplying the license.
