I have two separate Cisco 9500 stacks, in different MDFs and servicing different IDFs. Each MDF will have own router, so connecting Cores via Layer 3 and have all Vlan SVIs with hsrp. When configuring stackwise, do I have to use a different domain number on each stack?

Since the VSS sets are not connected together and go through a layer-3 boundary, you can use the same VSS domain ID but I think it may be safer to use 2 different ones.
