If I turn off Mailbox quotas and aging policies on Unity. Allowing messages to never be permanently deleted, how many messages will it store before we start having issues? Where are these messages stored?
Could we archive these deleted messages on a scheduled basis? Then go ahead andbulk delete them?

There is no way to tell you how many messages as that depends on codec and message length, see here

All above is theoretical information, there is no real way to tell you when you will have issues, or if your config has lowered those values.
You do not have access to the place where messages are stored in the server as it's a closed appliance, if you were planning on doing something like a cron job, drop that idea, what the CUC team put in place to do what you're asking, is precisely aging policies.
If you want to keep messages for a longer period of time, use accept and relay and keep them on a separate mailbox.
