Unity version 3.1 seems to run slow when adding new subscribers to the system. Think this might be an issue with exchange but do not know how to troublshoot this?

Which version of 3.1 do you have? There were a few defects were forests with a large number of domains or Exchange server could take a very, very long time to query. You want to look into upgrading to something a bit newer. Perhaps 4.0(4) when it is released next week.

we are running version 3.1.5. The customer has two machines one runs ok but the other runs slow. The only change between the two is one runs on exchange 2003 and the other on exchange 2000 also the one that runs on 2000 used to run both exchange 5.5 and 2000 and this is the one that runs slow.

Not sure what your customer environment looks like, but I've also seen issues in Active Directory WAN environments where the Unity system does not connect to a local AD DC, which can slow down bulk import tremendously depending on the specifics of the connection.
The instances I've seen have been less of a problem with Unity and more of an issue with proper AD Site planning and configuration.
