When configuring direct fc I have noticed that the fc storage ports cannot be added to any vsans (other than the default vsan1), is this correct behaviour?
I would expect the ports to be placed in specific vsans as per thenone UCS world…
I have followed the san zoning section of the 2.1 config guide and this also does not mention placing fc storage ports in vsans.,

You likely haven't created the VSAN under the "Storage Cloud". This is below the regular "SAN Cloud" section within the "SAN" tab of UCSM. Once you do, they will be available to your directly connect FC storage ports.
There's a good walk through guide available here: https://supportforums.cisco.com/docs/DOC-15027 This doc may be for verison 1.4, but the procedure still applies.

I will give that a go Robert. What is the diffrence between San and Storage Cloud?

One is for uplinks the other is for direct connected devices. I know its a bit confusing but due to the way the system is designed (and how the underlying N5K platform operates) this is how it must be configured.
