We have a network with upwards of 50+ NAMs. Does anyone know of an easier way to manage these for backup and restore? Currently we are doing it manually.

It looks like you are only permitting vlans 100-500. Your native vlan 1 also needs to be permitted, or you can change your native vlan to be 100. Which is what I would do.
Since the .9 vlan was on the physical interface, the packets were untagged. Now that you put the interface on a subinterface, they must be tagged. Be sure that the switchports native vlan is 100 and that you subinterface you are using on the router...
