Hi Kyle,
During the CCA Telephony Wizard (Almost at the end) it will ask you to insert all the DID numbers, and then will ask you to assign one of them as the primary, and then the subsequent screen will be to assign DID's to users... This is where you should do it where possible.
Otherwise once you have finished the telephony wizard, you would need to go to incoming call routing under the telephony draw, and follow the procedure in there on assigning incoming numbers to extensions for your call routing.
Again, try and do this during the set wizard process, life is much more merry when you do it there
