Where can I find a list of features that can be assigned to the dynamic function keys of the SPA Phone in a UC5XX deployment and how realistic would it be for the partner, in this case a tier 2 ILEC, to customize this for each customer application?

You can find the list in Configuring phone button assignments in the CCA help document. As far as customization I suppose it depends what the customer is paying for and what they were promised. I customize every system installation I do based on customer needs and requests.

Is this the soft keys that reside under the phone screen?
You can use CCA to customize the template and also change their order as well, however CCA does not list all the features that can be used, so you need to follow Daniel's post as this will guide you to what you can create
You can then also designate individual templates to each phone which is groovy
