We're having an issue with an existing controller being installed on one of our remote sites. This is an offshore site that goes over the VSAT so re-creating it will be a pain. Is there a way that we can get the serial number generated without re-installing the vWLC?

You need to get the vUDI of the vWLC and then if you have a license that is wrong, just rehost it.

Figured out why this bug happens with the "VM-Ware-xx"
This happens when controllers are cloned incorrectly when making the virtual machines. You can't just copy the files of the controller from the datastore and copy it to another host.
The proper way to duplicate these controllers is to use the VMWare Converter Standalone client so it generates a new serial.
