I'm using two 1310 with WEP to connect two sites.
Now I want to increase security, what is the best solution?

WPA-PSK (v2 would be best, if available) with a strong key would be a good step up.
The encryption is much stronger, it has dynamic / changing keys and is as easy to implement as WEP.
"Strong keys" means to not use "dictionary" words; break up the common words with numbers, dashes, underscores ... and longer is better (nearly impossible to break with a brute force attack).

The 1300 series are designed as bridges so a typical installation would be point to point, not point to multi-point so the overhead of external credentials is not needed. The best way is to only allow the MAC address of the other endpoint of the bridge on either end. Quick and simple exmple can be located here:
