Do we have a way to indicate/show each AP physical location via WLC or some third part app? We have several tens APs and need to locate each locations in one site. we can do it manually, but it might not a good way. Looks like Ekahau has it? How about other? or Cisco. Thanks

That is a very broad question.
Are the APs located inside ceiling spaces, desks or not visible?

If your talking physically locating the APs already installed, basically the only thing the WLC has is the ability to blink the LED - that still requires someone to physically be standing under them.
Depending on the models of APs it may be possible to utilise the BLE radio.
If your talking of a way to track them on a map then Cisco has Prime Infrastructure or DNA Centre.
If your talking physically finding them few options:
Ekahau as you said, however it places the APs on the map based on the RSSI only, so if there are obstructions in between the survey kit and the AP it may not be accurate (actually never seen it be 100% accurate) but should atleast get you in the right building. One thing i would suggest before this approach is enabling Aireonet IE on atleast 1 SSID broadcast by your APs. This way the AP name if less tha 16 characters will be seen by the survey tool (otherwise you need to manually map BSSIDs to AP Names).
Other devices that I found better if you need pin point accuracy is the NetAlly Aircheck with the directional antenna attached. It has ability to select APs by BSSID (or name if IE enabled) and then utilising the directional antenna it does a signal strength sweep, allowing you to pin point where the AP is. (Useful if APs are above the ceiling as well)
From the WLC the best you will be able to get if enabled is CDP details to see connected switch, and AP radio neighbours which may enable you to find which APs are close to each other.
