I have a difference between the output what I get from INSSID as it should be what I saw on the Cisco WLC 5508 Software Rel: 8.0.100.0
Attached are screenshots what I mean.
The WLC reports me that this SSID is using channel 48,44, but the INSSID shows me 48+52. I did not found any other tool that shows me the co channel on the client.
If you look at the attached picture "overlapping" you can see that the marked (orange/yellow) SSID, the output within the INSSID is filtered to show only that one specific SSID.
IF the WLC would really use 48+44 there would be not a big overlapping, and it would work much better.
Our clients reports that they often change the wlan connection, loose it and get it back after seconds.
In my opinion, the AP really send out on channel 48+52 and not on 48+44 as it should be, this would means the Accesspoints did not do what the controller has configured (or shown) and this must end in a lot of wlan issues.
Does the INSSID show me the wrong information or is there a problem/issue with the WLC/AP?

really easy to check, without equipment/capture: do ssh/telnet to AP, and get a sh cont d1. For example:
ap3700-sw3-18#sh cont d1 frequency
Carrier Set: United states (US) (-A)
Uniform Spreading Required: Yes
Configured Frequency: 5220 MHz Channel 44 40MHz, extended above
Allowed Frequencies: * Dynamic Frequency Selection (DFS) only

I checked the output against with a different AP where the INSSID reports me 104+108 but the AP also reports me that it is 104 and below (100 in this case).
So this looks like a issue in the INSSID tool, when the secondary channel is "below" then it reports the wrong secondary channel, it maybe only "knows" the above value correct....

I think your tool is showing something wrong.
You can also verify by click : on Wireless > Access Points > Radios > 802.11a/n
then on far right side of click on configure:
