Hi,
WCS datasheet shows the hardware specification for the server as below
Cisco WCS Low-End Server
• 500 lightweight access points, 200 standalone access points, 125 wireless LAN controllers
• Intel® CPU; 3.06 GHz, 2-GB RAM, 50-GB HDD (free space)
I have an exiting server hardware with Intel Xeon E3-1220, 3.01 Ghz processors, 4 cores. reset of the specification is matched.
I have only 100 LWAPs will the difference of CPU speed make any difference?

No it's totally ok for you.
Moreover, specs are hard to write now that the CPU frequency doesn't mean anything. A recent Intel core 2 on 2.5 ghz would be way faster than an old pentium 4 3ghz so ... Your Xeon sounds good to me :-)
