For some reason, starting with ISE 3.2, on the CLI, the command copy running-config startup-config no longer works. Has anyone else ran into this, and do you know if the syntax changed?

Configuration changes are saved by default since ISE 3.2.

There is no CLI command supported for copying the Running Config to Startup Config in ISE 3.1. You can refer to the below link for CLI command reference guide for ISE 3.2 version.
