Looking at the documentation, it appears we should have an option in the client allowing end-users to change the default location Jabber uses to store files (MyJabberFiles folder that shows up in My Documents), unless overridden in the configuration - however I've never seen this show up in any of iterations of recent clients I have seen. This has been in the client since 11.5. Anyone know what I'm missing here?

Are your files being saved or has that feature also disappeared?

True, the <AllowUserSelectChatsFileDirectory>true</AllowUserSelectChatsFileDirectory> parameter is enabled by default, but for this option to select the directory to show up in the client, we also need to set the <EnableAutosave>true</EnableAutosave> parameter, which is disabled by default. In my lab I have also configured a default folder using the <AutosaveChatsLocation>C:\JabberFiles</AutosaveChatsLocation> parameter, but if you deploy all three it will also allow end users to change this location.
Hope this helps!
