Can someone tell me what the red box with a number in it means on the phone screen and how to clear it?

That indicates the combination of unseen missed calls and unread voicemails on a particular line.
Please take a look into right side on the phone screen, in the scond button you can see a symbol of handset along with number 3, that mean you have 3 missed calls and you have not check them. Pressing that button will allow you to see the list of unchecked missed call, as soon you check them, the red box will be there but the number will be decreased to 5; which mean you still have something to check, those are nothing but your voicemail . In third button what you are seeing is, unread voicemail, press the button and check all voicemail. After checking all voicemail, the red box will be gone.
There is a setting on phone line where you can unceck an option called "Log Missed Calls"
