Anyone know what it means when a port on a 3550 alternates from green to orange? The port still works.

These might be due to collisions which might be caused by duplex mismatch
Do a show interface and take a look at the error count
Wait a few minutes and do a show interface again. Did the error count increase?

By "orange", I take it you mean Cisco's "amber"... :-)
This is a link fault caused by an error affecting connectivity such as excessive collisions, CRC errors, and alignment and jabber errors - which the switch all monitors for link-fault indications.
