In simple terms:

Jabber is your IM and webex is your meeting hosting.

Jabber is a collaboration client with (among others) the following features:

-instant messaging

-corporate directory lookup

-voicemail integration

-softphone integration

-deskphone control

-integrates with WebEx for meeting functionality and desktop sharing.

WebEX is for conferencing. voicemeetings, sharing documents, and sharing desktops. (its portal is via web URL and or outlook plugin)
