I have 2 core Catalyst 6500s both with redundant SupII's. I want to use all 4-ports on each switch for a Gigachannel connection. It looks like 1 port on each SupII module is put in standby mode and can't be part of the Giga-channel connection.
Is this correct?

In 6500, you can use all 4 uplink ports on active and standby Supervisors. I beleieve you are confusing yourself with the uplink port restriction with Sup2+,4,5 in 450xxR chassis.

Is there any special configuration? I configured all port identical with channel-group 1 on and each switch has 2 of the 4 ports with amber lights.

Can you paste output of the following commands from both the switches
sh run
sh spanning-tree interface gig x/y
sh etherchannel summary

Sho Run On both switches g1/1 - g2/2 are exactly as below.
interface GigabitEthernet1/1
wrr-queue bandwidth 30 70
wrr-queue queue-limit 40 30
wrr-queue random-detect min-threshold 1 40 80
wrr-queue random-detect min-threshold 2 70 80
wrr-queue random-detect max-threshold 1 80 100
wrr-queue random-detect max-threshold 2 80 100
mls qos trust cos
switchport
switchport trunk encapsulation dot1q
switchport mode trunk
rmon collection stats 6000 owner monitor
channel-group 1 mode on
Show spanning-tree interface g1/1 - 2/2 looks the same on both switches. 1/1 and 2/1 have infromation, 1/2 and 2/2 have no spanning-tree information.
