I noticed when I configure isr4331 via gui it doesn't sent a message to console buffer, I should see this message:
Apr 10 08:32:53.958: %SYS-5-CONFIG_I: Configured from http by admin on 192.168.100.1
and cisco prime doesn't do backup config from devices
when I configure via ssh I get a message
Configured from console by prime on vty1 (192.168.200.1) and after that cisco prime gets new config for backup

- When doing through vty your actions are 'local' (attached to the vty) , for the GUI there is no correlation try command terminal monitor on the ssh connection to receive all console messages (too). The backups of Prime are not event driven but run on a regular basis only.

It isn't true, when prime gets syslog trap it goes to device via ssh and copy config. It works for every device which prime can support. Prime gets trap when you change config via console, ssh, telnet, netconf, and via http for cisco 2801/2811/2821/2901/2911/2921/3945 but not for isr4000/isr1000 because on the isr4000/isr1000 device doesn't generate string config Configured from http

By default, Prime Infrastructure backs up a device’s configuration file whenever it receives a change notification event. This function will work only if devices are configured properly; For example, for devices running Cisco IOS XR and Cisco IOS XE, the following setting must be configured:
logging server-IP
