Will the conversion utility migrate the CatOS running-config (what vlan a port is on) to Native IOS? From the below link I understand the answer is 'no', it just upgrade it and I get no config.

No it won't. Look at the router> prompt displayed in the doc. It just converts the Sup from Hybrid to Native IOS. This is something you can do manually much easier.
Also, it does this LIVE. Nothing off-line for this conversion.
Also don't bother with the CatOS to IOS converter. It also is about worthless. TAC advised me not to use it. I did some tests, it took my 30,000 line CATOS config and made it almost 70,000 lines.
Using "interface range" and tftp of the MFC config is the best way to do it.
Don't forget you can tftp just "interface's". TFTP will "add" to the config, not over-write it. Example, I tftp my MFC L3 info up to the switch.
Next I tftp up a "interface config" file that setup ports gi0/1-48 on Vlan3 with descriptions.
Make sure you end your text file with end.
Sho cdp neigh and sho cdp neigh det is a big help. you need to know what is trunking off the catos and what native Vlan is being used.
