is there a way for us t run a throughput test on a CISCO switch port (trunk or access)

Hi,
Use the command ( sh ip int sum ) for any port regardless of its being access or trunk.

Run an Iperf test between two pcs connected on either side of the trunk or access link

What exactly are you trying to test/measure?
Reason I ask, generally any Cisco switch can support L2 wire-rate for any one of its ports, regardless of port's mode.

we want measure the throughput on 2 devices ,
1 . throughput of a trunk link between 2 switches over a 24 hour time frame
2 . throughput of the LAN port (gig) of a router over a 24 hour time frame
