I accessed two Cisco 3750 switches through Cisco network assistant and after that both switches web interface is not working properly.
Is there any way to to restore proper web interface without reloading?

I'm not sure if this will work, but you could try to disable the web server and then reenable it:
no ip http server
ip http server

It looks like it could use ssl as well. Check to see if you have "ip http secure-server" in the config. If so, try removing and reenabling that as well. If that doesn't work, you may have to reload the switch...
One other thing that you could do is a "show users" to see if there are too many connections to the device. If so, you could start clearing those out to see if you can get back in...

What happens if you click on "Web Console"? Can you post that error?

and error "404 not found" is displayed

Here's the link for CNA:
http://software.cisco.com/download/release.html?mdfid=280771500&catid=268439477&softwareid=280775097&release=5.6&rellifecycle=&relind=AVAILABLE&reltype=latest
I don't know enough about this software to be able to tell you where the problem lies. It sounds like it's not in flash any longer. I'm not sure what the software link does, but I'd start there.

I upgraded the IOS version to IP services and that also changed its default directory. May be issue is due to this.
