Will there be any problems if cables in etherchannel have different categories? In my case it's cat. 6 and cat. 5e.

No should not be, you can mix with both cat 5/6 fully compatible I even think they made cat7 backward compatible as well just with better noise reduction and stronger frequency. Jst make sure your configs,speeds and duplex all match for etherchannels
