flexstack etherchannel

Hi,

I planning to stack two switches together with FlexStack and configuring a cross stack etherchannel; does this configuration require a special configuration or I have just to configure the ports as usual (I mean with channel-group ... mode ... command) ?

No configuration is require, just connect the stack cables and boot the switches. Once booted they are managed a one entity.

For Etherchannel, no nothing special.  With the dual stack you'll just have another bank of ports to use.
