Are the following modules supported in Cisco 4006 with SUP (WS-X4013)? or do I have to configure anything for power to work?
WS-X4548-GB-RJ45
WS-X4548-GB-RJ45V
I have just installed them but I'm not able to power up an ip phone through their ports. Module is recognized in the switch and data vlan works fine.

You need a Power Entry Module (PEM) and the auxiliary DC power shelf on the 4000 Series Chassis:

That means that the module WS-X4548-GB-RJ45V I have will work only in Cisco 4500, correct?
So the only solution is either I upgrade my SUP module to supV or get the PEM and DC power shelf? Can you please clarify?

Best investment will be upgrading the chassis as the 4000 Series chassis is already end-of-life.
Your current Sup will work in a 4500 chassis and it will support the PoE modules provided you equip the chassis with the appropriate power supply to power up the modules.
Go to Cisco Power Calculator http://www.cisco.com/go/powercalculator for power supply recommendation.
