Do these switches run the same IOS version?
Also, is there enough space in flash?
What is the output of "dir" or "sh flash" on each switch?

I'll take some gueses. Perhaps one is formatted with the more "modern" FAT16/FAT32 and the other with Cisco's older original filesytsem.
My next guess is filesystem damage. Try using fsck to fix it.

Does this model actually have NVRAM? Isn't it simulated in flash?

Why don't you try making a copy of the files that you can, formatting NVRAM and then putting them back.

I found out that we have several devices with this problem.
I executed the command, but as you can see the free space did not increase and the files were not deleted.
