I have a port-channel with (2) gig interfaces.
One of the interfaces has a Fluke Gig probe INLINE
I want to add another Fluke Gig probe INLINE to the other interface.
To not cause any issues with STP, would it be best to issue a shut on the interface I am adding Fluke probe to?
what commands specifically would be best to monitor activity?

If both port-channel interfaces are carrying traffic, disconnecting one shouldn't have impact beyond losing some "in-flight" frames on the disconnected link. (I.e. STP shouldn't be impacted.)
