With VSS running on my core can i have separate set of configuration on my VSS enabled 6500 Like different routing table on both sets of 6500

Hi,

No this is not possible as VSS has a Single Control-Plane for both the VSS peers and routing is handled in the control-plane. Hence it is not possible to have different routing configs for both.
