If have multiple access points manage by a controller what is the best port configuration on the access switches going ti the access points? Example spanning tree etc..

PS:
After reading Leo's post, realize I misread your question. As there's only one (?) connection to the LWAP, you can treat the port as an access port.
One thing you might do, on the controller, activate MSS adjustment for the LWAP tunnel.

If your WAP has FastEthernet, connect the WAP to a FastEthernet port. If the WAP has GigabitEthernet, connect to a GigabitEthernet port.
There's madness as to the reason why it's got GigabitEthernet interface and it's got NOTHING to do with bringing the cost down.

How can i prevent mac flapping on the accesspoints? Example i have my ipad connected to the wlan and moving across the floors.

Do you actually see errors of "MAC Flapping" in the logs? Because I have never seen an iPad "MAC Flap".

As Joseph pointed out it should be an access port, and hopefully it is in a vlan that is NOT associated with any of the subnets advertised by the wlc. You can also enable port fast to transition the port quickly on a switch reboot. You can put bpduguard on as well.
